I think this song is about the writer who has done something bad to another girl, and that not only will he not know how to fix the problem, he's scared that he will miss or turn away to opportunity to fix the problem. In this song I think Jesus is a metaphor for the solution for his problem, his savior. The first stanza opens the story, Jesus Christ is a savior, and that he has done something horrible because "If they don't put me away / It'll be a miracle". The second stanza is about his suffering from what he's done. Everything good is happening somewhere else while the night is hard to get through when nobody is in your bed. The third stanza is him telling us that he is alone, and he's scared "And I will die all alone / And when I arrive I won't know anyone". The fourth is the writer seeing that his problem is going to last a while, it's not going to be over quickly " So what did you do those three days you were dead? / Because this problem is going to last / More than the weekend. ". The fifth is about his fear of what is going to happen when it is finally resolved. He is scared that things won't be good, but rather they will be worse than they are now. The sixth is him wanting to know what to do, he isn't good enough to hide away his dark, he saw a means to end his problem, but he fell before he could reach it "This ship went down in sight of land". In this last part I believe that when he says lord he means an answer to his problems. And that he is scared that once he knows how to fix it, he will be too scared to do it and lock it away "But I'm scared I'll get scared and I swear I'll try to nail you back up". He also wants to know if the person he hurt is willing to forgive him. He wants to know so that if she doesn't, then he can just give up. He knows there is a solution coming, but he is prepared to lock it away. "So do you think that we could work out a sign / So I'll know it's you and that it's over so I won't even try / I know you're coming for the people like me / But we all got wood and nails". And the last line, when he says "And we sleep inside of this machine" I believe the machine is himself.
